I tend to forget about series that I didn't care for so I don't remember many anime series that I strongy disliked.
The only anime ending that comes to mind that I truly hated was Gundam 0083. After that happened I could really care less whether she showed up at the end of not. I was kind of hoping that her character would just take off and disappear.

NGE, Berserk or Wolf's Rain gets my vote. At least with WR I saw an ending like that coming from the first episode.
NGE had the most f'd up ending in the 'wtf was that crap? did they lose the final episode minutes before taping and just stitched together random images in 5 minutes?' sort of way.
Berserk had the most f'd up ending ever in the 'are they trying to scar us for life? how could they DO that to us (the viewers)?' sort of way.

-Ranma 1/2
(absolutely NOTHING was accomplished.. *sigh* the manga was like 10x better)
- IY (apparently ends on a similar note as Ranma1/2 did )
-Evangelion (loved the movies but man did the series' ending blow)
As for movies..
-Ghost in the Shell
-Akira (BLAAAAAAH!! I HATE THIS MOVIE TO DEATH!!! BURN BABY BURN!!)
